Are fanatics affected by any augments/hexes that affect their parent unit?
Eg: unit has Wyssan's cast on it, are the fanatics now S6?
Thanks in advance.

No. It is, as such, not answered specifically for Fanatics, but there is the clear precedent of other models able to leave the unit they are in, in casu characters.
BRB p. 97: "When a character joins a unit that is under the effect of a spell that affects the entire unit, the character only benefits or suffers from the effects of the spell whilst he remains in the unit. Similarly, if a character is the subject of a spell that is capable of affecting a unit, the effect will also apply to any unit he joins, for as long as he remains part of it, and the spell lasts."
Once released, the Fanatics are no longer part of the unit they were hiding in, and thus are no affected by any spells on that unit.
Note, however, that hexes/augments will affect Movement, since the model starts its move still as part of the unit.
BRB p. Official Update Version 1.9:
Q: If a unit containing one or more characters has had its Movement Allowance altered, will this affect a character leaving the unit, including if he tries to charge out of it? (p101) A: Yes, but for that move only.

To add: there are a small number of spells with permanent effects. If the Fanatics have been part of a unit that was affected by such a spell, the effects will continue to affect the Fanatics, even after they have been released.
