The difference is very noticeable. I personally think it looks great now skin/scale wise and doesn't need any more but that's just me.

agreed. Leave the lizard as is.
(the all out approach might be to do the belly in a contrast color, like ivory-ish, then use some stippling to get the border to the darker green right and leave a strip of that dark green between the belly color and the scales. I've seen that done on the warhammer TV. Wouldn't dare doing that myself if you've already got your cold one this far)

I'd leave him as-is. He looks really good. The only gripe I have is a personal one (NOT a fan of red on the dark elves) but that's a me issue and has nothing to do with your paint job!

I actually had an itch to get this bad boy out and put some paint on it. I still have a long way to go with it, including some Green Stuff work, washing the bridge and tower, and then highlighting and drybrushing.

I've had the model for several years, I've just never fully painted it. I started putting a dark grey paint on the rocks and it literally looked like I hadn't done anything to it. That's why I went for the Red, Mid-West Rock look. I'll darken it up with some washes, but I'm liking how it's progressing so far!

I've been eyeing that building for years. Besides the storage issue for me the other thing that is holding me back is the 'skull floor' on that tower. How hard would it be to leave that out? are the tower walls one piece all the way from bottom to top and would need to be cut?

Honestly, I don't recall! I'll have to take a closer look when I get home tonight. I've contemplated Green Stuff-ing over the gigantic skulls too though. That are a bit...ostentatious? I do think, however, if that floor level was taken out of the tower, it would look funny. It might even bring the top of the tower lower than the top of the roof, which could be awkward.
The thing I like the most about this model is the bridge. Not only does the model reach really high and provide a great appearance with it's scale on the table top, but the addition of the broken bridge pushes the footprint out in 3 dimensions and makes maneuvering around the structure MUCH more interesting! So different from a typical tower or town house.

could you just do a resin pour over the skulls? bring it up far enough to cover the skull detail; the floor remains at pretty much the same level...?

Possibly, but what would you put in it's place? There's a skull on every side, so huge hunks of rock (or even Warpstone) would look absurd. I could always go to the trouble of grinding down each Skull with my Dremel, then Green Stuffing something in it's place, but what? I suppose I could simply cut out the entire skull and have giant openings through the entire floor. That might look cool with some Green Stuff brickwork around the openings.

Sorry I misunderstood. You said floor as in storey, I was thinking "the floor" as in the thing you walk on, I thought maybe there was a floor that was all full of skulls.
I'd just take a dremel to the bitch then cover over it with popsicle sticks or something and just make it look like it's some kind of wooden addition. Or get some of that textured plasticard that's got a brick/stone texture and just use that glued over the surface.
