So I am trying to figure out when to use the mount and when to use the riders stats. WS and CS Id pretty simple. S, T, and wounds still a little bit confused.
Let's say I have a wood elf lord with s3, t3, 3w on a great stag s5, t4, 3w.
Let say the model is hit by a war machine does it take to wound rolls on 3 or 4?

you have to keep apart monstrous beast and monsters as mounts.
for a monstrous beast like the stag you use the higher stats so in this case the stags T. (and when attacking, each part of the model would use its own S)

It depends on the Troop Type. In this particular case, a Lord mounted on a Great Stag (which is a Monstrous Beast) has the Troop Type Monstrous Cavalry.
BRB p. 83 (updated): All the cavalry rules apply to monstrous cavalry, with two exceptions – monstrous cavalry always use the highest Toughness and Wounds characteristics the model has, rather than automatically using the rider's — indeed, this will normally mean that the model uses the mount's Wounds characteristic.

If the Lord is mounted on an elven steed, then his Troop Type is Cavalry, and "the mount's Wounds and Toughness are never used" (BRB p. 82).
To add: in both cases (Cavalry and Monstrous cavalry), the "rider and mount use their own Weapon Skill, Strength, Initiative and Attacks characteristics when they attack. Each can attack any opponent that the cavalry model is in base contact with" (ibidem). However, "it is the rider's Weapon Skill that is used for the purposes of the enemy rolling to hit — the mount's Weapon Skill is used only when the mount strikes blows. [...]the mount's Leadership is never used, unless a special rule states otherwise."

Yup and with monsters there are two completely different profiles. Template weapons hit both, shooting is solved with a die roll. A 6 is the rider, rest is the monster.

So on a great stag monsterous cavalry I would use the stags tougness and then the riders armour save and then the riders ward save?

I have to correct you there: in normal shooting, "on a roll of 1-4 the monster has been hit. On a 5-6 the rider has been hit" (BRB p. 105).

No. The rule says "on one....unit," not "on one...model."
BRB p. 76: A Stomp has the Always Strikes Last special rule, and inflicts 1 automatic hit, at the model's Strength, on one enemy infantry, war beasts or swarm unit in base contact with the model.
This is confirmed by BRB Official Update Version 1.9, p.8:
Q: Do special rules that can inflict hits in close combat, such as Stomp and Breath Weapons, count as close combat attacks? (p42) A: No they count as an unusual attack and will be distributed as a shooting attack.

Okay, that's what I thought. I just watched a BatRep where a Goblin player directed one Troll Stomp toward a Runesmith, killing him with it, and the rest toward the unit. I didn't think that was correct.
