After an unit declares Stand and Shoot charge reaction but the charge fails, is it allowed to shoot again in the Shooting phase? "...the unit makes a normal, although out of sequence, shooting attack..." (BRB 17)
This depending on how you interpret it implies that the Shooting phase attack is being moved to this phase, but I have not found a clear rule that states that you can't shoot after SaS reaction.

Colour me confused, but if a unit has been charged then it is not their side's turn and therefore it cannot be their side's shooting phase.
Or am I misunderstanding?

Unless specifically stated otherwise, normal rules apply. Remember that a S&S reaction is done in your opponents turn: the S&S unit would not be able to shoot in the next (the opponent's) Shooting phase anyway, only in the Shooting phase of the next (his own) turn. Since it is nowhere stated that a S&S unit cannot shoot in its own turn, it can.

After second game I thought we had pretty good grasp on the rules, turns out we've been doing everything wrong. We've been doing turn phases one by one instead of player by player, I can see how my question doesn't make much sense when all phases are done by one player in succession!

Don't worry: even as an Attorney-at-Raw, I would not necessarily claim to have a good grasp of all the rules. I just follow Socrates: "As I do not know anything, so I do not fancy I do. In this trifling particular, then, I appear to be wiser ..., because I do not fancy I know what I do not know" (Plato, Apologia, 21b). Hence, in rules' discussions, I generally look up the actual rules, even if I may fancy that I really know them. So, at least in that respect, you have come to the right place.

Out of curiosity, how does WFB play alternating phases instead of alternating turns? So after few games, I can tell you that it's slower. Because players constantly interrupt each other plans game take longer to complete. Also the game itself is faster since, we've been doing alternating turns but only one round of combat, now there's twice as much melee so the fights are resolved faster. First player advantage seems like a big deal.
