Let's say a unit successfully charges into an enemy unit, wipes out that unit, and then proceeds to overrun into the flank of another (unengaged) enemy unit's flank. Since that follow up combat isn't happening until the enemy unit's turn, does the enemy player get to combat reform the flanked unit during the remaining moves sub-phase before combat takes place or does the unit need to remain flanked for the combat?

Only unengaged units can make maneuvers in the Movement phase.
“MOVING YOUR UNITS During the Remaining Moves sub-phase, units that did not charge, flee, rally or compulsorily move this Movement phase, and which are not engaged in combat, can now move and perform manoeuvres. ”
Only units that have fought a combat phase can make a combat reform. So, in your situation, the flanked unit would stay flanked, until the combat is resolved. They could then attempt a combat reform, depending on the outcome.
