I have one current edition "normal" sized high elf eagle on 50mm and one older smaller sized high elf eagle on a 40mm.
#1 What is the correct base size?
#2 The BRB states to use the base the model is supplied with.
#3 Can I use both of them in a game with their different sized model and base?
#4 Can I use them individually or a single unit?
#5 I have the current edition eagle swappable to have a Lord/hero mounted on it, does this change anything if I chose to use the cavalry eagle on one size base to a regular eagle on a different sized base?

Here's what I would say:
#1: you answered this with #2.
#3: yes
#4: If you take them in a unit they can still rank up next to each other in combat so I see it as okay. I'd think of it as a character joining a unit who doesn't fit the footprint. (although which eagle is the one that doesn't fit the footprint?)
#5: If I understand what you're saying then i think it's perfectly fine to have a character riding an eagle on one sized base while an unridden eagle is on a different sized one. Again see #2.
If it bothers you or your opponent excessively then I would just change the bases so they're all the same size. Bases are cheap so it shouldn't be too much of an issue.
Also just for funsies, I think that the LotR eagles are the best eagle models I've ever seen and I would totally use those if I could.

Thanks and yeah the smaller eagle and base is painted and flocked heavy. Its perfect. I was worried if putting my other eagle on the smaller base was an issue. Especially if he's sometimes a monstrous cavalry.

I would put both on the same base size, no real matter which you go for. I think my eagles are on 40mm bases for what it's worth

A 40mm base only contacts 3 25mm bases where a 50mm contacts 4 bases. That's a difference of 2 or more attacks that can be targeted on the eagle. I know the 40mm helps them slightly since they have no defense what so ever. If I'm fighting Khorne Warriors with 2 hw and my eagle is on 40mm, he loses out 5 attacks, assuming he has a full frontage with a supporting attack.

I would base them on whatever the most recent base size for them was if you're looking for uniformity (personally), whatever GW sold them with before 8th was axed.
I know that ninth age lists the appropriate base size in the unit description. That would be the closest thing I could get to what's appropriate now a days.
